'06 Civic Premium Audio doesn't work right after dead battery

I had my battery go dead on me last night and after getting the car
jumped the audio system only sort of half-works.

The AUX and XM selectors work, as well as the nav system, but the card
reader and am/fm won't play any sound. If I try to do an autoselect
for the am/fm bands, it runs through the bands and looks like it's
selecting stations, but when it finishes, no presets are programmed.
If I tune to a known local station, I get nothing. If I switch to the
card selector, it looks like the files are playing (i.e. I can see
song titles and the time index advances) but there's no sound. I
    haven't tried the CD, yet.

For the inputs that do work, the sound is really tinny and the key
    beeps sound totally wrong.

Is there some other reset sequence that I don't know about that needs
to be done after getting a jump?

    Thanks

My only reaction is to ask whether you turned off the stereo system and all
other accessories -- which is what the Honda manual recommends doing before
you junp start. If not, a powers surge may have damaged the system.
Hopefully, someone else can contribute a solution.
