Chip is right but it could also be a failing sensor in the engine compartment.
The transmission control computer reports any problems that it finds with a
flashing S indicator. You probably have two gears when the computer goes into
failsafe mode. You can force second manually to start out and then select
fourth by moving the shift lever to D. At least that's the way it is on my
    Prelude.

It's worth decoding the flashing LED indicator on the computer itself. The
number of flashes indicates where the computer thinks that the problem is.
There might be a flap covering the indicator. Start the engine and count the
flashes. If it's not a sensor, a rebuilt computer will run you in the range of
    US$300 to US$400.

The fact that the problem is intermittent makes me think it a loose wire or
something. If you have lived a clean and wholesome life, it'll be something
    obvious and cheap.
